The war sparked by Utsuro continues after the Altana Liberation Army pulls back from the Kabuki District, and for a moment the tide seems to be turning. While the Oniwaban, the Shinsengumi and the locals fight off the army's leftover forces, the brilliant inventor Gengai Hiraga is kidnapped. His nanomachine virus disabled the enemy's weapons and forced the retreat, so his capture puts that advantage in danger. High above the planet, the Liberation Army's mother ship powers up a laser strong enough to wipe out a world, and Shinsuke Takasugi boards the vessel with the rest of the Kiheitai to keep it from firing. With fighting on two fronts, Gintoki, the Yorozuya and their allies have to win both battles to protect Edo and the whole planet.
